I tried to use WinMFS or Hash from devenv.exe to scan for metadata changes. I believe I have removed the Uplay Autopatch, but I am still getting messages of needing a Patch.
What else might I do to remove the errors?

I would suggest you to check the AppData/Roaming/Rockstar Games/Assassins Creed III. It might have a different installation of the Autopatch than the Live one.
